Transformers

uv pip install "transformers[torch]==5.12.0" huggingface_hub==1.19.0 datasets==5.0.0 evaluate==0.4.6 accelerate==1.14.0

uv pip install timm==1.0.27 pillow==12.2.0

uv pip install librosa==0.11.0 soundfile==0.14.0

import transformers
print(transformers.__version__)

认证

Hugging Face Hub

推荐方式: CLI 登录(token 存储在 ~/.cache/huggingface/token):

hf auth login

Python 方式:

from huggingface_hub import login
login()  # 交互式提示;不要在脚本中硬编码 token

服务器/CI 环境: 在环境中设置 HF_TOKEN(切勿将 token 提交到 git 或 shell 配置文件中):

export HF_TOKEN="..."

Transformers v5

from transformers import pipeline

# 文本生成(对于因果语言模型,优先使用 max_new_tokens)
generator = pipeline("text-generation", model="Qwen/Qwen2.5-1.5B")
result = generator("The future of AI is", max_new_tokens=50)

# 文本分类
classifier = pipeline("text-classification")
result = classifier("This movie was excellent!")

# 问答
qa = pipeline("question-answering")
result = qa(question="What is AI?", context="AI is artificial intelligence...")

Pipeline

有关全面的任务覆盖和优化,请参见 references/pipelines.md。

有关加载模式和实践,请参见 references/models.md。

有关生成策略和参数,请参见 references/generation.md。

有关训练流程和实践,请参见 references/training.md。

有关分词细节,请参见 references/tokenizers.md。

pipe = pipeline("task-name", model="model-id")
output = pipe(input_data)

from transformers import AutoModelForCausalLM, AutoTokenizer

tokenizer = AutoTokenizer.from_pretrained("model-id")
model = AutoModelForCausalLM.from_pretrained("model-id", device_map="auto")

inputs = tokenizer("text", return_tensors="pt")
outputs = model.generate(**inputs, max_new_tokens=100)
result = tokenizer.decode(outputs[0])

Trainer:

from transformers import Trainer, TrainingArguments

training_args = TrainingArguments(
    output_dir="./results",
    num_train_epochs=3,
    per_device_train_batch_size=8,
)

trainer = Trainer(
    model=model,
    args=training_args,
    train_dataset=train_dataset,
)

trainer.train()

biopython

Comprehensive molecular biology toolkit. Use for sequence manipulation, file parsing (FASTA/GenBank/PDB), phylogenetics, and programmatic NCBI/PubMed access (Bio.Entrez). Best for batch processing, custom bioinformatics pipelines, BLAST automation. For quick lookups use gget; for multi-service integration use bioservices.

Best for cross-database analysis, ID mapping across services. For quick single-database lookups use gget; for sequence/file manipulation use biopython.

bulk-rnaseq

End-to-end bulk RNA-seq orchestrator — takes raw FASTQ reads through QC and trimming (FastQC, fastp/Trim Galore), alignment and quantification (STAR, Salmon, featureCounts), assembles a gene-level counts matrix, then hands off to differential expression (pydeseq2), pathway/GSEA enrichment (pathway-enrichment), and publication figures (scientific-visualization). Use whenever the user has bulk RNA-seq reads or quant output and wants a complete, reproducible differential-expression workflow — e.g.

cellxgene-census

Query the CZ CELLxGENE Census programmatically for versioned public single-cell and spatial transcriptomics data. Use when you need population-scale cell metadata, gene expression slices, Census summary counts, source H5AD URIs/downloads, embeddings, spatial Census data, or reference atlas comparisons across organisms, tissues, diseases, assays, and cell types. For analyzing your own local single-cell data use scanpy, anndata, or scvi-tools.
