references/authorship_ai_confidentiality.md を参照。

  • 引用、参考文献、DOI、PMID、PMCID、ISBN、URL、または引用文;
  • 結果、データ値、分母、サンプルサイズ、単位、効果推定値、不確実性、統計検定、または有意性の主張;
  • 方法、材料、プロトコルの詳細、ソフトウェアバージョン、分析の選択、または逸脱;
  • 登録、承認、同意、倫理声明、参加者の詳細、または日付;
  • 著者、著者順、CRediTロール、謝辞、または許可;

references/evidence_workflow.md を参照。

  • 文書の種類、研究デザイン、段階、読者、および対象となる発表媒体;
  • 現在の著者向け指示とポリシーのアクセス日;
  • プロトコル、登録、分析計画、修正、および報告ガイドライン;
  • 原稿またはセクションの範囲;
  • 検証済みソースマニフェストと主張レジストリ;
  • 方法、結果、表、図、および補足資料;
  • 著者情報、CRediT、宣言、および承認記録;
  • 機密性分類と許可された処理範囲;

python3 scripts/scaffold_manuscript.py \
  --output-dir ./draft-workspace \
  --document-id local-draft \
  --study-design randomized_trial \
  --guideline consort-2025

python3 scripts/select_reporting_guidelines.py select \
  --study-design randomized_trial

references/reporting_guidelines.md を参照。

  • E IDを source_manifest.json 内のソースに;
  • C IDを claims.csv 内の主張に;

[claim:C001] [evidence:E001,E002]

  • 目的または質問;
  • セクションの目的;
  • 主張IDとエビデンスID;
  • 方法と結果ID;
  • 分析の意図と不確実性;
  • 未解決の矛盾または欠落情報;

references/imrad_structure.md および references/writing_principles.md を参照。

python3 scripts/check_consistency.py consistency_manifest.json

python3 scripts/validate_manifest.py source_manifest.json \
  --kind source --require-verified
python3 scripts/audit_claims.py manuscript.md claims.csv source_manifest.json
python3 scripts/check_references.py manuscript.md references.bib

python3 scripts/validate_authorship.py authorship.json

references/authorship_ai_confidentiality.md を参照。

  • 倫理と同意;
  • 登録とプロトコル;
  • 資金提供とスポンサーの役割;
  • 利益相反と関係;
  • 著者の貢献と謝辞;
  • データ、コード、資料、およびプロトコルの利用可能性;

references/research_integrity_open_science.md を参照。

  • ソースデータ、コード、変換、およびエビデンスIDをリンクする;
  • 値を散文およびレジストリと調整する;
  • 画像処理、許可、およびライセンスを文書化する;
  • 単位、分母、サンプルサイズ、不確実性、および分析母集団を含める;
  • 代替テキストと冗長な非色覚的手がかりを提供する;

references/figures_tables.md を参照。

python3 scripts/select_reporting_guidelines.py check reporting_coverage.json

12. Lintと承認

python3 scripts/validate_manifest.py manuscript_manifest.json --kind manuscript
python3 scripts/lint_manuscript.py manuscript.md \
  --manifest manuscript_manifest.json

  • 科学的曖昧性の解決;
  • 著者順と宣言の承認;
  • 外部への開示または転送の承認;
  • submission_ready をtrueに設定;
  • 草稿バナーの削除;

  1. 承認された境界の外に公開せずにコメントを記録する;
  2. 編集、科学的、統計的、ポリシー、または未解決として分類する;
  3. 影響を受ける主張、エビデンス、方法、結果、および表示を特定する;
  4. 事実が変わる場合は、散文の前にレジストリを改訂する;
  5. 影響を受けるすべての監査を再実行する;
  6. 何がどこで変更されたかを述べた回答を草稿する;

  • assets/REPORT_FORMATTING_GUIDE.md
  • references/professional_report_formatting.md
  • references/journal_policies.md

Unified Python interface to 40+ bioinformatics services. Use when querying multiple databases (UniProt, KEGG, ChEMBL, Reactome) in a single workflow with consistent API. Best for cross-database analysis, ID mapping across services. For quick single-database lookups use gget; for sequence/file manipulation use biopython.

bulk-rnaseq

End-to-end bulk RNA-seq orchestrator — takes raw FASTQ reads through QC and trimming (FastQC, fastp/Trim Galore), alignment and quantification (STAR, Salmon, featureCounts), assembles a gene-level counts matrix, then hands off to differential expression (pydeseq2), pathway/GSEA enrichment (pathway-enrichment), and publication figures (scientific-visualization). Use whenever the user has bulk RNA-seq reads or quant output and wants a complete, reproducible differential-expression workflow — e.g.

cellxgene-census

Query the CZ CELLxGENE Census programmatically for versioned public single-cell and spatial transcriptomics data. Use when you need population-scale cell metadata, gene expression slices, Census summary counts, source H5AD URIs/downloads, embeddings, spatial Census data, or reference atlas comparisons across organisms, tissues, diseases, assays, and cell types. For analyzing your own local single-cell data use scanpy, anndata, or scvi-tools.
