  • PyTorch Lightning

  1. 初期化 - __init__() と setup()
  2. 学習ループ - training_step(batch, batch_idx)
  3. 検証ループ - validation_step(batch, batch_idx)
  4. テストループ - test_step(batch, batch_idx)
  5. 予測 - predict_step(batch, batch_idx)
  6. 最適化設定 - configure_optimizers()

クイックテンプレートリファレンス: 完全なボイラープレートについては scripts/template_lightning_module.py を参照してください。

2. Trainer -

  3. train_dataloader() - 学習用DataLoaderを返す
  4. val_dataloader() - 検証用DataLoaderを返す
  5. test_dataloader() - テスト用DataLoaderを返す

  • TensorBoard(デフォルト)
  • Weights & Biases(WandbLogger)
  • MLflow(MLFlowLogger)
  • Comet(CometLogger)
  • CSV(CSVLogger)

任意のLightningModuleメソッド内で self.log("metric_name", value) を使用してメトリクスをログします。

Trainer(strategy="ddp", accelerator="gpu", devices=4)

詳細ドキュメント: 戦略の比較と設定については references/distributed_training.md を参照してください。

  • ハイパーパラメータの保存 - __init__() で self.save_hyperparameters() を使用
  • 再現性 - seed_everything() と Trainer(deterministic=True) を使用
  • デバッグ - 1バッチでテストするには Trainer(fast_dev_run=True) を使用

詳細ドキュメント: よくあるパターンと落とし穴については references/best_practices.md を参照してください。

    class MyModel(L.LightningModule):
        def __init__(self):
            super().__init__()
            self.save_hyperparameters()
            self.model = YourNetwork()

        def training_step(self, batch, batch_idx):
            x, y = batch
            loss = F.cross_entropy(self.model(x), y)
            self.log("train_loss", loss)
            return loss

        def configure_optimizers(self):
            return torch.optim.Adam(self.parameters())

    # オプション1: 直接DataLoaderを使用
    train_loader = DataLoader(train_dataset, batch_size=32)

    # オプション2: LightningDataModule(再利用性のために推奨)
    dm = MyDataModule(batch_size=32)

  3. 学習:

    trainer = L.Trainer(max_epochs=10, accelerator="gpu", devices=2)
    trainer.fit(model, train_loader)  # または trainer.fit(model, datamodule=dm)

biopython

Comprehensive molecular biology toolkit. Use for sequence manipulation, file parsing (FASTA/GenBank/PDB), phylogenetics, and programmatic NCBI/PubMed access (Bio.Entrez). Best for batch processing, custom bioinformatics pipelines, BLAST automation. For quick lookups use gget; for multi-service integration use bioservices.

Best for cross-database analysis, ID mapping across services. For quick single-database lookups use gget; for sequence/file manipulation use biopython.

bulk-rnaseq

End-to-end bulk RNA-seq orchestrator — takes raw FASTQ reads through QC and trimming (FastQC, fastp/Trim Galore), alignment and quantification (STAR, Salmon, featureCounts), assembles a gene-level counts matrix, then hands off to differential expression (pydeseq2), pathway/GSEA enrichment (pathway-enrichment), and publication figures (scientific-visualization). Use whenever the user has bulk RNA-seq reads or quant output and wants a complete, reproducible differential-expression workflow — e.g.

cellxgene-census

Query the CZ CELLxGENE Census programmatically for versioned public single-cell and spatial transcriptomics data. Use when you need population-scale cell metadata, gene expression slices, Census summary counts, source H5AD URIs/downloads, embeddings, spatial Census data, or reference atlas comparisons across organisms, tissues, diseases, assays, and cell types. For analyzing your own local single-cell data use scanpy, anndata, or scvi-tools.
