1.6 이전 메서드 이름 대신 get_similarity, get_substructure, get_molecule을 사용하세요.

  • UniProt, PDB, Pfam
(PSICQUIC, IntactComplex)
(BioMart, ArrayExpress, ENA)

from bioservices import UniProt

u = UniProt(verbose=False)

# 이름으로 단백질 검색
results = u.search("ZAP70_HUMAN", frmt="tab", columns="id,genes,organism")

# FASTA 서열 검색
sequence = u.retrieve("P43403", "fasta")

# 데이터베이스 간 식별자 매핑
kegg_ids = u.mapping(fr="UniProtKB_AC-ID", to="KEGG", query="P43403")

참조: 전체 UniProt API 세부 정보는 references/services_reference.md를 참조하세요.

from bioservices import KEGG

k = KEGG()
k.organism = "hsa"  # 인간으로 설정

# 생물체 검색
k.lookfor_organism("droso")  # Drosophila 종 찾기

k.lookfor_pathway("B cell") # 일치하는 경로 ID 반환

# 특정 유전자를 포함하는 경로 가져오기
pathways = k.get_pathway_by_gene("7535", "hsa")  # ZAP70 유전자

# 경로 데이터 검색 및 구문 분석
data = k.get("hsa04660")
parsed = k.parse(data)

# 경로 상호작용 추출
interactions = k.parse_kgml_pathway("hsa04660")
relations = interactions['relations']  # 단백질-단백질 상호작용

# Simple Interaction Format으로 변환
sif_data = k.pathway2sif("hsa04660")

  • lookfor_organism(), lookfor_pathway(): 이름으로 검색
  • get_pathway_by_gene(): 유전자를 포함하는 경로 찾기
  • parse_kgml_pathway(): 구조화된 경로 데이터 추출

참조: 전체 경로 분석 워크플로는 references/workflow_patterns.md를 참조하세요.

from bioservices import KEGG, UniChem

k = KEGG()

# 이름으로 화합물 검색
results = k.find("compound", "Geldanamycin")  # cpd:C11222 반환

# 데이터베이스 링크가 포함된 화합물 정보 가져오기
compound_info = k.get("cpd:C11222")  # ChEBI 링크 포함

# UniChem을 사용하여 KEGG → ChEMBL 상호 참조
u = UniChem()
chembl_id = u.get_compound_id_from_kegg("C11222")  # CHEMBL278315 반환

먼저 hasattr(u, "get_compound_id_from_kegg")를 확인하고, 그렇지 않으면 현재 UniChem API(u.get_compounds(compound, source_type) 및 res["compounds"][0]["sources"] 읽기)를 사용하세요. ChEMBL 조회도 동일한 규칙을 따릅니다: pre-1.6의 get_compound_by_chemblId 대신 get_molecule을 사용하세요.

참조: 전체 교차 데이터베이스 매핑 가이드는 references/identifier_mapping.md를 참조하세요.

import os
from bioservices import NCBIblast

s = NCBIblast(verbose=False)
email = os.environ["NCBI_EMAIL"] # 실행 전 설정: export [email protected]

# UniProtKB에 대해 BLASTP 실행
jobid = s.run(
    program="blastp",
    sequence=protein_sequence,
    stype="protein",
    database="uniprotkb",
    email=email,
)

# 작업 상태 확인 및 결과 검색
s.getStatus(jobid)
results = s.getResult(jobid, "out")

from bioservices import UniProt, KEGG

# UniProt 매핑 (다양한 데이터베이스 쌍 지원)
u = UniProt()
results = u.mapping(
    fr="UniProtKB_AC-ID",  # 소스 데이터베이스
    to="KEGG",              # 대상 데이터베이스
    query="P43403"          # 변환할 식별자
)

# KEGG 유전자 ID → UniProt
kegg_to_uniprot = u.mapping(fr="KEGG", to="UniProtKB_AC-ID", query="hsa:7535")

# 화합물의 경우 UniChem 사용
from bioservices import UniChem
u = UniChem()
chembl_from_kegg = u.get_compound_id_from_kegg("C11222")

지원되는 매핑(UniProt):

  • UniProtKB ↔ KEGG
  • UniProtKB ↔ Ensembl
  • UniProtKB ↔ PDB
  • UniProtKB ↔ RefSeq
  • 그리고 더 많음 (references/identifier_mapping.md 참조)

from bioservices import QuickGO

g = QuickGO(verbose=False)

# GO 용어 정보 검색
term_info = g.Term("GO:0003824", frmt="obo")

# 주석 검색
annotations = g.Annotation(protein="P43403", format="tsv")

from bioservices import PSICQUIC

s = PSICQUIC(verbose=False)

# 특정 데이터베이스 질의 (예: MINT)
interactions = s.query("mint", "ZAP70 AND species:9606")

# 사용 가능한 상호작용 데이터베이스 목록
databases = s.activeDBs

bids

>

biopython

Comprehensive molecular biology toolkit. Use for sequence manipulation, file parsing (FASTA/GenBank/PDB), phylogenetics, and programmatic NCBI/PubMed access (Bio.Entrez). Best for batch processing, custom bioinformatics pipelines, BLAST automation. For quick lookups use gget; for multi-service integration use bioservices.

bulk-rnaseq

End-to-end bulk RNA-seq orchestrator — takes raw FASTQ reads through QC and trimming (FastQC, fastp/Trim Galore), alignment and quantification (STAR, Salmon, featureCounts), assembles a gene-level counts matrix, then hands off to differential expression (pydeseq2), pathway/GSEA enrichment (pathway-enrichment), and publication figures (scientific-visualization). Use whenever the user has bulk RNA-seq reads or quant output and wants a complete, reproducible differential-expression workflow — e.g.

cellxgene-census

Query the CZ CELLxGENE Census programmatically for versioned public single-cell and spatial transcriptomics data. Use when you need population-scale cell metadata, gene expression slices, Census summary counts, source H5AD URIs/downloads, embeddings, spatial Census data, or reference atlas comparisons across organisms, tissues, diseases, assays, and cell types. For analyzing your own local single-cell data use scanpy, anndata, or scvi-tools.

cirq

Google quantum computing framework. Use when targeting Google Quantum AI hardware, designing noise-aware circuits, or running quantum characterization experiments. Best for Google hardware, noise modeling, and low-level circuit design. For IBM hardware use qiskit; for quantum ML with autodiff use pennylane; for physics simulations use qutip.

citation-management

Comprehensive citation management for academic research. Search OpenAlex, PubMed, and Google Scholar for papers, extract accurate metadata, validate citations, and generate properly formatted BibTeX entries. This skill should be used when you need to find papers, verify citation information, convert DOIs to BibTeX, or ensure reference accuracy in scientific writing.

clinical-decision-support

Prepare and validate research-only clinical decision-support evaluation, evidence-profile, cohort, survival, biomarker/model, privacy, and governance artifacts. Use for aggregate or synthetic research documentation and traceability—not patient care or live clinical operation.

clinical-reports

Create safety-bounded draft structures and run local deterministic checks for clinical case, diagnostic, trial, safety, and aggregate research reports. Use only with synthetic, de-identified, or aggregate inputs and verified source-fact manifests; every output requires qualified review.

cobrapy
